#8 cannot merge two molecules

I'd like to build up complex molecules by reading in
smaller components and arranging them as required.

I can do this, the two molecules both appear and I can
move them around the screen relative to one another. I
can also save them together with "Save Molecule" while
"All" is selected under "Select Molecule".

However in the saved file the two components have their
original coordinates, so that if I load the complex
molecule from the combined saved file, the two
components are superimposed on top of each other again,
rather than being separated and arranged the way I had
them.

Can this unexpected behaviour be repaired? Or is there
another way to merge two molecules like this?
