Another option you can try is to force a custom configuration like the following, which should work also with the stock tomcat6 from apt-get:
* create a directory /var/lib/vqwiki which is writeable by the user executing tomcat, i.e. chown -R tomcat6:tomcat6 /var/lib/vqwiki
* create a file /var/lib/vqwiki/vqwiki.properties
* add to the JVM_OPTIONS in /etc/default/tomcat6 -Dvqwiki.propertiesFile=/var/lib/vqwiki/vqwiki.properties
