How to preserve all runtime settings

Best method: save project. (File->Save Project As)

It will keep settings such as

  • currently open files (including input driver options)
  • filters
  • output compression
  • timeline changes
  • ...

To apply all these settings at once you just need to select File->Load Project or put its filename on command line.
Also may be good idea to put template project name in the launch shortcut:
VirtualDub.exe /s z:\init.vdproject

Load project or load processing settings? Both methods may be useful.
Load settings (/s commandline switch) cannot apply project-relative inputs and attachments, and does not remember project name so you cannot accidentally overwrite it.

Example .vdproject file (edited)

VirtualDub.Open("z:\\init.avi","Audio/video interleave input driver (internal)",0,"HAAAAAAAAAAAAAAAAAAAAAAAAAAAzQMAAM3NzQ==");
VirtualDub.audio.SetSource(0);
VirtualDub.audio.SetMode(0);
VirtualDub.audio.SetInterleave(1,500,1,0,0);
VirtualDub.audio.SetClipMode(1,1);
VirtualDub.audio.SetEditMode(1);
VirtualDub.audio.SetConversion(0,0,0,0,0);
