Sequencing cDNA using Solexa? If you are flying without a reference genome, aren't fond of the reference genome you have, or are looking for novel transcripts, try looking at our new VCAKE_1.5 tools. VCAKE_1.5 uses the same methods as VCAKE, with additional steps to allow it to assemble exons from Solexa trace data.
