I've tried a few times to use the HV alignment tool with default settings but I always get an error message.
The file I try to align is already aligned and is attached to this message.
Might there be limitations as to the number of sequences or characters it can have?
The message is the following:
Bad Gateway!
The proxy server received an invalid response from an upstream server.
The proxy server could not handle the request POST /vardb/alignments/hv.html.
Reason: Error reading from remote server

Actually this tool is only meant for protein sequences, or at least that's all I've tested it on so far. If GBlocks has an option for nucleotides, then it may work, but for now I just added some more caveats to the instructions and took the link off the navigation sidebar. Even with a protein sequence, there are still some issues with large alignments or unexpected input formats, so I will leave it out for now.
