Dear Jasper Wallace, I have been checking the firmware, and the only difference between 0.4.1 and 0.4.0 concerning autodetection of pic16F devices is that autodetection now occurs with VPP before VDD. I have uploaded a (possible) fix to launchpad, revision 978. r978 is now building on launchpad, you could check https://launchpad.net/~fransschreuder1/+archive/usbpicprog-devel for it to become ready. Could you try the usbpicprog-devel PPA and see if this fixes the problem for you (with firmware 0.4.1 of course)? Thank you for your report.
