UrJTAG is currently in the process of migrating from the "proprietary" jtag files to native BSDL support. While release 0.7 still relies on the urjtag/data tree, the current version in SVN contains a BSDL subsystem that processes BSDL files on the fly.
I'd recommend one of the following options for your specific issue:
a) check out from SVN and use the original BSDL file
b) check out from SVN and convert the BSDL file to jtag format by
jtag> bsdl dump at91rm9200_pqfp.bsd
and continue with UrJTAG 0.7
c) notify me if you can't upgrade to SVN version and I'll provide the converted jtag file
