BackInTime fails to find my second HDD http://i.imgur.com/M6hbbsl.png
Not sure what is happening here, the drive is mounted and when I run
BackInTime by just clicking the icon, it runs fine and finds the backup
directory. http://i.imgur.com/DK1RruD.png It mentions it is trying to find
the backup directory of root, where I only back up with my home account.
They probably failed to install because the ppas are not being installed
correctly: http://i.imgur.com/hrADWuI.png You can see they are all have a
double / (slash) before the ubuntu part of the path, I do not think this is
correct.
I still cannot get my splash screen back to the way it was before. Please
advise.

I may have to find a better backup program to use for this. Of course, any ideas would be appreciated. However, I will take awhile to get around to this since i am busy trying to find and fix other errors at the moment.
I still have not seen that issue occur since I made the program start installing GTK+ before installing Desura, I am not sure why you are having issues here and any feedback would be helpful in finding the potential issue. Have you tried removing and reinstalling Desura?

As for the stuff that did not install, I am noticing that the same items are failing to install in Ubuntu version 12.04 and am in the process of doing research to see what I can install through alternative methods. This stuff used to install properly but maybe these items were removed from repositories or the repositories are no longer working. Just in case it was something my program was doing I moved all of the repositories out of the loop that calls the function to add them (in the unreleased version I am working on) and just set them to be added with a simple apt-get command but that also did not really fix the issue. I will test everything again in the latest version of Ubuntu before assuming anything.
UPDATE: Running the same commands to install the repositories outside the program seems to work. I will have to figure out why this fails but since I am running identical commands there may be a newly introduced issue to add-apt-repository or bash causing this.

I asked for more details in the last post I made, once I find out which display manager (software that is used for the login screen) you are using I can see if I can find a fix for this issue after performing work on backwards compatibility.

Just an update: I can get the repositories working properly again, for no apparent reason add-apt-repository does not want to work properly in this program after a certain point because something else conflicts with it. As such, I will be doing an edit tomorrow night to make them work by placing the lines that add them closer to the beginning of the program, that will solve the problem. I will work on this when i can and then post an updated version tomorrow when it is ready.

If a snapshot is not taken before closing the windo with the settings for backintime I find that i run into a similar issue. This issue is better handled with backintime's developers but you can try the following:
open a terminal, type "sudo rm -rf ~/.config/backingime" to remove any current settings.
Run backintime as root. (click on start menu > System Tools > Back In Time (as root))
Choose what to save and where to save it but this time create a backup snapshot immediately.
