Additionally, it would be nice if Tux Paint could hook into the current desktop theme (probably fairly easy to do on Linux-like systems with GNOME and/or KDE available -- one may want to specify the path or name of the theme). We'd need to map each of Tux Paint's tools to FreeDesktop.org standards. Another problem would be Magic Tools, many of which are fairly unique to Tux Paint, so likely do not have icons.

I think unique icons will be better for popular on different OS application. And I think icons must be not fully themed. May be just color, or any default types (bw, color, 3d, …). Themed icons can make problems. Theme developers have no stops. :)
