No

The "Tux Paint (fullscreen)" icon in Windows should also invoke "--native", since so many newer systems are strange aspect ratios and are LCDs (which look blurry when using a non-native size).

I was thinking about this after our recent problem, I almost put it in an email to you bill :-)
I was hesitating because I thought that the command-line arguments override everything else. However, that seems not to be the case, otherwise the Tux Paint (Windowed) menu option would always switch back to windowed even if Tux Paint Config was set to fullscreen.

I think it's worth a try, and it's an easy mod to make - will look into it for sure.

Looks like this was addressed last year:

1.15 (dolphin6 29-Jul-14): Name: "{code:MyGroupDir}\{groupname}\{#AppName} (Full Screen)"; Filename: "{app}\{#AppExe}"; Parameters: "--fullscreen native"; Comment: "Start {#AppName} in Fullscreen mode"
