#13 Reorganize directory structure in layout

In layout, we should create a src and include directory, and copy sources and headers currently in the layout directory down into these directories.

Similarly, the "run" scripts that are provided as samples should be moved out of layout as well into their own directory, maybe test. The "resources" directory should also go there as well.
