Pie charts aren't a good way to represent GO annotation data due to the acyclic, multi-parent structure of the GO graph - see https://mailman.stanford.edu/pipermail/go-helpdesk/2010-July/003863.html for details. AmiGO (the GO browser) moved over to using bar charts a couple of years ago - see http://wiki.geneontology.org/index.php/AmiGO_Manual:_Bar_Chart.
