Hi Jon, Can we treebase-dev up and running? http://treebasedb-dev.nescent.org/treebase-web/home.html I'm trying to test a bug-fix that Youjun just made, but first I have to upload data to the dev database, and I can't do it without the dev build at NESCent (because Youjun's build does not have Mesquite). bp |

Yes, I'm fairly certain it is. I've not run the application for a full week without it crashing. Yes, 3 AM is a relatively low time in activity. Vladimir, I just did a new submission to modify the script, since today is yale holiday I don't have the access to my personal server until next Mon., Can you try it on your testing server see if the phylowidget link works? That javascript exist since 665. Bill fixed a open bracket on 666, and I moved the script out of a loop structure (a table tag) to avoid repeat on 667, this cause ${url} lost the correct value. I have asked Jon to redeploy with a build for svn#667 to treebase-dev --- looking at what URL it generates for Phylowidget on mu local server, I doubt it would work: http://www.phylowidget.org/full/?tree='http://localhost:8080TB2:Tr31' > Also, I need the dev rebuilt because there is a serious bug in > either the delete trees or delete matrices features that seems to > corrupt the system -- to figure out exactly what's going on, I need > to be able to test against dev. I think yesterday's redeploy includes the matrix delete fix. --Vg |

Just to clarify, we are talking about the development server. We do strive to commit only buildable code, don't we? An occasional mishap, though regretful, isn't a tragedy, is it? > At NESCent we are using a dedicated repo for committing WARs. Jon was supportive of this idea, though. --VG |

Or is this the way you implemented it? I just changed the implementation of an existing function (now called getPurlBase) in TreebaseUtil class to look up in JNDI instead of treebase.properties. The new function getSiteUrl just follows the same pattern. --VG |

Let's rebuild to reflect the latest fixes regarding phylowidget. Also, I need the dev rebuilt because there is a serious bug in either the delete trees or delete matrices features that seems to corrupt the system -- to figure out exactly what's going on, I need to be able to test against dev. bp |

What I don't understand is why the script snippet needs to be repeated multiple times on the page? -hilmar -- =========================================================== : Hilmar Lapp -:- Durham, NC -:- informatics.nescent.org : =========================================================== |

We are for the data submission side -- that one is modified to allow saving back to the database. And so far that one is incompatible with FireFox-for-Mac. For the browse side, we use the latest version of PhyloWidget (whatever it is) on phylowidget.org. That one works on FireFox-for-Mac. I don't mind keeping a copy of the latest version of PhyloWidget on http://www.treebase.org behind Apache, so that we're not dependent on the proper functioning of phylowidget.org website. Perhaps Jon can set it up there, and when it's working we'll just change the URL. bp |

Vladimir - you don't mean rebuild after every single commit to treebase svn, right? There is no guarantee right now in our workflow that a single commit leaves the application in a buildable state, so we shouldn't assume otherwise. At NESCent we are using a dedicated repo for committing WARs. If this isn't what you were planning, let's talk about it first with Jon before you do anything in this direction. -hilmar -- =========================================================== : Hilmar Lapp -:- Durham, NC -:- informatics.nescent.org : =========================================================== |
