If you process it with tidy -c, the table is not centered anymore.

Agreed, while most browser still support <center>, and will center say a table within this block, this center tag has been long depreciated by the W3C, and the current CSS generated by Tidy -c will usually no longer center a table... so this remains a problem. Reading around there are some alternatives...
If you want to file a 'Feature Reuest' to change tidy, then please add an issue, and if you find, fix, and test the feature in a tidy fork then you can issue a Pull Request together with sample html and config used.
Tidy needs your support...
