#104 nomenclature not supported

The nomencl package requires a seperate makeindex run:
makeindex <filename>.nlo -s nomencl.ist -o <filename>.nls

however I could not find out how to specifiy custom makeindex runs.

that is what the menu User/User Commands is for.
You can specify custom commands there and run them.
Syntax is identical to the definition for all other commands.
Basic questions are answered in the manual.
