in a larger project one usually has multiple .aux files with a name different from the main tex-files and the included files names.
Example: main.tex
I use multiple bibliographies which generate main1.aux, main2.aux, ...
Those are not properly handled as temp files which they where before the change of the temp-file-handling

This should be fixed in version 1.5.0. In the new implementation, TeXlipse moves all files with temporary file extensions, which had their time stamp changed during the build.
