Alternatively, you could turn off the related EGit setting in Preferences. Go to the Team/Git/Projects page, and uncheck 'Automatically ignore resources by adding them to .gitignore' checkbox.

I just had the same problem and solved it by unchecking the "Derived" checkbox in the folder properties (Resource).
