Grouping icons in a sub menu isn't the most intuitive solution for me. So I prefer not-grouping, but this becomes problematic, if you open a lot of instances of a program. The best solution in my opinion would be to open next instance of a program next to first instance.
Let say nautilus is your first pinned application and you have 6 other applications opened. If you open another instance of nautilus, talika put it on eight position, but with quasi grouping, it would be on second place.
