apply check of compatible material output to element output.

added compiler flag

better detection of overwriting element data

added newline to the end of the file

added element output of stresses and material-specific output at the integration points

(i) new input file version because of new ElasticT element output
(ii) corrected problem with relative paths to restart files

These versions do not work! (Patrick, these are the strangely corrupt files I was talking about)

Root() was not correctly handling strings with no extension
