I recently adopted your webmail for a small business system because one of our execs was going out of town and liked the idea of using filters for his inbox. The filter system presently will delete messages from an IMAP server. I am not sure if you are aware of this; if so, it was not well documented.
To recreate my problem:
Create a filter for an example user: me@foo.com to move to a custom folder.
Add your email account to a POP client(I use thunderbird)
Send a message from the filtered user. DO NOT check T-dah. Simply pop the message to make sure it went through.
Next resend the message, but open T-dah in an IMAP connection before you POP the server. If T-Dah moves the message, it will not download on the POP server.

Do not switch back from Imap to pop3 and try to open messages, this will cause conflicts. This webmail release was designed for pop3, the Imap is in experimental stages only, sorry for the inconvenience.
The Filters will work for pop3 but because some servers have different folder names and structures in Imap I would suggest not using it for anything unless pop3 is unavailable.
Also this is only in beta stages please do not consider this a stable version until its label so.
A new release is on the way 3.2.0-2.0, I apologize for the delay
