Hi, Eric, There's a pretty good answer to this here: http://sourceforge.net/mailarchive/forum.php?thread_name=4D700372.9060201%40broadinstitute.org&forum_name=svtoolkit-help I also updated the documentation with an example on the wiki here: http://www.broadinstitute.org/gsa/wiki/index.php/ComputeGenomeMask SVToolkit.jar is a separate jar file from the GATK.
