So I was translating the subtitles, and at one point there was a weird partly overlapping double line in the original subtitles, so I deleted it and went on translating. All was well until I restarted the program - the extra line was back again in the original, but not the translated, so all translated subtitles since that error are one line too early. How can I fix this?
First two red lines denote correct placement.
Green underlines the extra line.
Red arrow shows which lines should be matching, but are one off. Hope it makes sense.

I assume, you saved only translation, not original after you deleted part of original.
To fix this open original only, delete repeated text, and save.
Then open again translation, things must be ok.
