For some reason, Subtitle Workshop replaces "lj" with "Ij" when saving to file (lowercase l is replaced with uppercase i). It only happens with this combination of chars. After editing subtitle, I have to open it in notepad and replace "Ij" with "lj" manually.

Go to Tools > Information and Errors > Settings (or press ALT+I). Under OCR Script it will say "Default". On the right there will be an "Edit" button - click it and the OCR script will open in Notepad (or whatever your default text editor is). Now find these lines:
<!-- "l" at the beginning before a consonant different from "l" is most likely an "I" -->
<ERROR Find="\b(l)[^aeiouyаб-ъl]" ReplaceBy="I">
Delete them, save the file and close it. Then restart Subtitle Workshop and the problem should be gone.

This happens due to the Default OCR Script.
