Yes, the application shortcut is running the .sh file provided without any changes. Guessing I can just add the argument with the desired setting to the shortcut properties, as I don't see it set in the script itself nor can I find it in any of the properties files:

Are you using the included shell script? My initial thought is that you might need to increase the max memory settings. The default is set to 256:
-Xmx256m
Depending on how big your query file is, it might be bumping up against that (especially if you've run other stuff and haven't done manual GC) - if you have the memory try going to 512 or 1024

Using Squirrel-SQL 4.0.0 on Linux Mint 19.3 running inside VirtualBox.
Executing a long SQL file containing multiple queries sometimes fails to execute, and I do mean sometimes. It will work one day and not a few days later. And breaking the file into smaller queries, when that is possible, works fine, so it isn't the queries themselves which are problematic. Errors like the following appear in the squirrel-sql.log file whenever the problem occurs, varying only in the numbers. The only "mouse event" involved is clicking the "run all SQLs in editor" button.
