There is no Session timeout in SQuirreL.

But there is a login time out, see menu File --> Global Preferences --> 
Tab SQL
and an option to define a "Keep alive" statement, see Alias Properties 
--> tab Connection.

For loading large scripts you may better use the plain editor, see menu 
File --> New Session Properties --> tab Syntax
