When Squirrel exits it should write out your preferences to a file <user_home>/.squirrel-sql/prefs.xml. On WINNT this would normally be c:\winnt\profiles\<user_name>\.squirrel-sql, it may be different under your OS. If this file isn't been written out then check that you have write priviliges to your user home directory, there can sometimes be a problem if it is on a network drive.
