Makefile is somewhat broken

I don't really get why, but if I apply a patch to the pristine source code and then run make clean, it enters an infinite loop.
If I compile without running make clean before, then I can run it as many times I want and it works fine.
This is annoying because it breaks package creation in debian (where make clean is always run before compilation)
It doesn't happen if I don't patch the source.
