Hi, Chris. I'm afraid you have raised a subject that I don't know anything about. The SJ Server runs inside of Tomcat or some other servlet/JSP container, so my best advice would be to check Tomcat for information on running Tomcat as a service (which is essentially what you are doing). I'll check there as well.
