No, my application is the Soaplab service.

Here is the output I get:

I have just tried to rename
/opt/tomcat/temp/_R_/SANDBOX/[protein_2d_structure.tmpred]4a976779.118f46927cf.-7ffe/
to
/opt/tomcat/temp/_R_/SANDBOX/protein_2d_structure.tmpred_4a976779.118f46927cf.7ffe/

and now 
-in=/opt/tomcat/temp/_R_/SANDBOX/protein_2d_structure.tmpred_4a976779.118f46927cf.7ffe/i_infile
works
