You have to ensure that the "disk" options in the configuration file are pointing to the same disks as before.
You can also run a diff command to ensure that there is no difference after changing the connections.
In general the SATA port order doesn't matter anymore. But some unfortunate cases are still possible, like if in Linux you put references to /dev/sdX in fstab instead of using UUIDs or LABELs.
