Robert-Jan, I just downloaded sleuthkit 2.01 to check for you. Under my cygwin with the latest install of the tools (gcc, automake, libtool ,autoconf, make and such) it compiles in one run without any errors... So I think it has to do with the version of your tools or an ommission of one required tool in your cygwin install. I hope this helps a bit..
