For now, I'm just trying to set up the subset topics that would appear in all of the main categories, and it seems to have done that (I'll set up topics that should only appear in selected main categories later) --
So that seems to be working.
The problem I see now is that the articles that are posted appear in all the main categories and not just the categories that the articles are submitted to.
Can you possibly get your topic_tree diagram working?
And then edit the graphic by hand, to show how you *want* it to be?
After reading the below a couple of times, I think this is your main question:

Generally, the weights are 1,30, or 10.
I think it's got to do with the weight of the categories (I don't really understand how to set that up.)
Something like this
INSERT INTO topic_parents VALUES (tid,parent_tid,min_weight);
UPDATE topic_parents where ....
Or you can use the topic editor in the web-admin. shift the children topics up/down and the weight will change.
For example, I've posted a couple things in the "News Articles" main category, but they show up in all the categories:
Pictures - http://duncecapjokes.com/search.pl?tid=3
Audio - http://duncecapjokes.com/search.pl?tid=7
It looks like it's because the main categories are linked to the "main page" and the "Features" page.
That would seem to be the case, yes. If Pictures and Audio are children of the New Articles topic, and the weight is setup as default then any articles posted to Pictures or Audio would also be shown in the New Articles topic.
I was following what Shane and Jamie talked about here
So am I suppose to weight the "Features" page somehow to prevent this? Or...?
You could change the weight. You could also sever the parent relationship. If you never want Audio topics to show up in the "news Articles" then there's no reason for "news articles" to be a parent of the Audio topic.
I've attached the tables: topics, topic_parents, topic_nexus, and skins. If anyone could give me some direction, it'd be appreciated.[...]
the topic_tree graphic's far easier to read, imho.
