Some comments appear to be in the wrong place when I view articles. I have taken a copy of an example at http://macavity.cc/stuff/slashdot-weird-comment.html of the html I get when I go to http://science.slashdot.org/article.pl?sid=07/10/10/2240226.
The first top-level comment is titled 'Ok, someone explain it to me
'. The second top-level comment is titled 'Jimmy Carter must be laughing his ass off', but directly below this are comments titled 'Re:Ok, someone explain it to me', which presumably should be children of the first top-level comment, not the second.

Weird. I see the problem, but I can't duplicate it, or see what may be causing it. Is it still happening the same way for you? I am not even sure how you could have gotten 9 comments: the values are 5, 25, 50, and unlimited. But you got ... 9. I wonder if maybe the server had a hiccup in the middle of passing you the page. If it happens again, please let me know.
