This is in reference to ticket 1411 with comment by Joe Le Doux - "Academic papers in PDF form have two columns per page. When you highlight with skim, it puts the highlighted notes in order of their vertical position on the page. It does not account for the fact that the left hand column highlights should come first."

Your response was that you can not get the information (column or tab or some info from apple)- either way that is fine.

As a work around could you possibly make the 'Notes' row dragable to manually change the order of where the note falls? For instance, attached is an example image. "Are the addition..." line (highlighted blue on right) is in the second column and should fall after all the text in the left column. If I highlight that 'note' (making it blue) I would then like to drag it to its proper place below "An analysis...". Then when I export highlights all the notes fall in the proper order.

I would very much appreciate a fix since it sometimes takes me just as long to organize notes as it does to read the paper. cheers

This is not possible. We cannot do this because we don't have the information. Moreover, there is generally no relation between notes and text, so it does not make logical sense (there are not only markup notes).
