When printing PDF files that do not fit on a page, Skim has an option to scale each page to fit the paper. However, Unlike Preview.app (scaling while centering the pdf), Skim scales to the bottom left corner. In some cases, this results in cropped bottom and left side parts of the printouts.

There are various choices on how it scales. That scaling is performed by PDFKit. And it works as it should. There are many things you can do wrong yourself, like setting the wrong paper size. I can assure you that as far as there can be a comparison, Preview behaves the same (for the same settings, though the choices are not exactly the same). This is because they use the same PDFKit framework.
