I tried to put in the file input.txt link to original file in different directory it did not work , i made symbolic link in the same directory also did not work .
any suggestion ?

Issue was using phred+64 instead of phred+33

where is the input.txt contains ;
s245-400bp_1_good_reads_1.fastq
