I've found this error came from the line 234 in setup.py
dirname = os.path.join(self.build_base, dirname)

if dirname begin with a slash, the join() function drop its first
parameter (self.build_base):
>>> os.path.join("/my/buildpath","toto")
>>> os.path.join("/my/buildpath","/toto")

Here is a workaround :
dirname = os.path.join(self.build_base, os.path.relpath(dirname,'/'))
