stop codon sneaks in

I managed to produce a stop codon in a coding sequence, though I was under the impression that these were prohibited (but now I can't find it in the documentation). I don't know if you'd consider this a bug...
From the output file, here's what happened (stop codon TAA at position 1860 of locus 2 during neutral evolution with recombination):
2,A,1860,630,4250,GAA,T,1,N,Y,0.0,1,0.-1;2,A,1862,1318,5539,ACT,A,1,N,K,0.0,1,0.-1

This is a tricky problem to solve. I've now commented on it in the documentation. I am closing this ticket now and will continue to think about how to solve the problem in general in the future.
