[SEToolkit-developer] Rework of pathes and documentation

Hi fellow Developers!

Alex: Could you please take a look at the autoconf-rework I did in
the last commits? The configurable pathes are done similar to
the code in Orca. Expert advice is welcome! ;-)

Jon: Could you please take a look at the documentation if there
are any inconsistent or misleading parts? Please try also builds
on your environments that we know everything works before releasing
the source.
