Hey, I remember asking this very long ago when I was updating the spanish documentation of Allegro :) We talked then bout adding such a feature that keystrokes would be sent to two different file windows so that you could scroll through them at the same time. Suggestion: if you are willing to depend on an external diff, you can use it to get the differences and mark the lines, possibly with different clours on each window. Allow the windows to be split horizontally or vertically. Let use alt+f7/8 to jump easily through the changes.
