Hello Dmitry, this is a bit difficult to debug. Can you check if your raw movies are accessible? Also, you can make a test run with 1 movie / few particles with no MPI / no threads to see the errors more clearly since mpi might obscure them. Hi, The protocol executes the command: /usr/bin/chimerax/bin/ChimeraX --script /home/user/Data/ScipionUserData/projects/Colette__03_06__20/Runs/043619_ChimeraSubtractionMaps/tmp/chimeraScript.cxc So, 1) open the file /home/user/Data/ScipionUserData/projects/Colette__03_06__20/Runs/043619_ChimeraSubtractionMaps/tmp/chimeraScript.cxc with a text editor 2) Start chimerax (outside scipion), and copy and paste the commands in "chimeraScript.cxc" line by line. In this way, you can identify which is the command that fails. If the problem is that "scipionwrite command returns error: "Unkown command: scipionwrite"" then read https://github.com/scipion-em/scipion-em-chimera/blob/devel/FAQ.rst hope this helps. Dear Dmitry, Sharpening algorithms do not change the FSC-resolution of the map. They only enhance the visualization. The reason why in relion-postprocessing the FSC changes is because of masking, but not because of the high frequency boosting that the postprocessing does. So summarizing, sharpening approaches do not change the resolution of the map. Same occurs for local resolution methods based on SNR (blocres, MonoRes and ResMap). The chimera can do this but I found the chimera rotation conventions is not same as relion (ZYZ). I did't find relevant protocol to do it in Scipion either. Does anyone have some ideas? Hi Xiaogen, There's a -p missing in your command. The correct one is: scipion3 installp -p scipion-em-xmipp, but if you've installed scipion3 without xmipp, which is more than a plugin. The independent installation of xmipp requires some extra steps. You can check the instructions here --> https://github.com/I2PC/xmipp. Apart from that, I observe in the log attached that the cuda is not recognized (check if it's in environment variable LD_LIBRARY_PATH, this is the value I have --> /usr/local/cuda/lib64). And its also compaining about the MPI, but let's go step by step. First of all, try to follow the installation instructions and see how it goes, and check alse the LD_LIBRARY_PATH value. Hello, When I try to install scipion with conda in the Linux system, it always fails. See the attached screenshot. However, it will successful if I use "-noXimpp". After installing Scipion, I use " scipion3 installp scipion-em-xmipp -j 4" to install Ximpp. The system indicates "unrecognized arguments: scipion-em-xmipp".
