I am currently try to find the reason why I have the error during 3D refinement in both relion & cryosparc. Bayesian polishing: During that step I received the first warning — the outcome images were containing the black squares sometimes Then I tracked to relion - motion correction where I noticed that the previous run with relion - motion correction (on the same dataset) have a trumbnail of movie + psd Then I decided to do the CTF estimation (with gctf as previously) on the suspicious relion- motion correction result and the outcome was wrong as well. Previously the output was fine (The images are identical — the differences may be in the version of relion-motion cor!)
