The default behavior is to attach shift parameters to each frame, so that the next protocol can align the frames properly. I don't know the details, but I tend to agree with Grigori in that motioncor2 cannot read the shifts. It makes sense to correct for global shifts (motioncorr or xmipp correlation) and then for local shifts with optical flow. As far as I understand motioncorr2 cannot produce aligned frames, and I would also be suspicious of the double interpolation (the one done by motioncorr2 and the one by optical flow).
