Thank you very much for your replay.

I’m sorry if I didn’t make myself clear in my previous email.
By  "after providing the references" I meant that I picked manually few
particles and then I saved them, subsequently I tried to use them as
reference in the automatic particle picking programs but it didn’t work;
essentially the boxes were not overlapped on the particles.
I also played with the settings but didn’t make any difference.
Attached you will find a couple of my micrographs to do test run.
