Dear Dmitry, as far as we understand, there is not such a thing as 2D auto-refinement. You may select a subset of classes and reclassify them using a different classifier (in this regard you may use Relion 2D to group bad particles in a few classes, and Xmipp CL2D to classify the good images, CL2D cores and stable cores also help to remove bad particles). Is that what you refer to?
