Dear Dmitry, What version of Scipion are you using? v1.0.x ? In that version cross-correlation global alignment (CC) was in the same protocol of optical flow local alignment (OF). In the devel version we have decoupled different movie alignment protocols, but this will be for the next release. If you used the v1.0, you will need to relaunch a "copy" of the movie alignment job and then combine both CC + OF. If you have already estimated the CTF for the first workflow, then you could reuse that when re-extracting particles from the new aligned micrographs. Or you can just re-estimate with Xmipp or any other program if you like...you should start a new job as usual and use the new micrographs as input.
