Dear Dmitry, I think that in Relion the output class averages are filtered by default and there is no option to change that in the underlying program. If you open the images assigned to one class, then you can compute the average, that is not filter. But this is only for one class, I don't know if you want to obtain all class averages unfiltered. I think that we could easily add a protocol which input is SetOfClasses2D (not only from Relion but from any 2D classification protocol) and then produce the SetOfAverages unfiltered.
