Not sure it's a bug:

analysis on by clicking button above the board and selecting engine
->two tabs, original empty analysis and the new engine tab

If you hover the mouse over the locomotive button you will read "Start chess analysis engine in new window", thus the behaviour is correct. If you want to use the existing analysis window then either use the wrench button, or the context sensitive menu (over the lines).
