I assume it's some form of Graphviz configuration problem. Hopefully the people at www.graphviz.org have seen it before. They've got a mailing list that's very responsive. Attach a small .dot file that reproduces the problem if you can.
I know that some people have had problems with Graphviz 2.6 on various Unix derivitives...you might want to try 2.2.1 from http://www.graphviz.org/pub/graphviz/ARCHIVE/. SchemaSpy will take advantage of some 2.6 features if it's installed, but that's pointless if 2.6 doesn't work.

It's a shame that you had to revert to 2.2.1. 2.6 fixed a problem with connecting to the correct position on the East or West edge of a node. SchemaSpy takes advantage of the fix if it detects an appropriate version.
