I find a solution :

string[] xsl_args = new string[] {"-o", "output.xml", "in.xml", "in.xslt"};

net.sf.saxon.Transform.doTransform(xsl_args);

it works fine.

I can also use the Transform.exe command line without incident as well, i don't know why ?
